Holy Grail is an awesome song from an awesome writer. I have been having the same trouble with the C#m as you for yonks. Then some genius from Tassie pointed out that if you have a capo on the 4th fret (buy a cheap one if you don't have one) the chords become C instead of E, F instead of A, Am instead of C#m, G instead of B, and C7 (c plus pinkie two strings down from top finger) instead of E7. Hope that helps. This is how Mark Seymour plays it.
