You do need to get the bridge flush with the top of the guitar again. To do this you tighten the screws into the body that are attached to the spring claw. Only turn them 1/4 turn at a time. Retune your guitar...repeat if necessary.

Because you are increasing string guage you will probably need a neck adjustment with the truss rod and also a intonation adjustment. These are easy to do yourself but if you have never done it have a guitar tech show you how so you don't break your truss rod by overtightening it. Remember always make any adjustment a small amout at a time.
