I use a Korg tuner,and tune all of the larger strings first and match the octaves by ear in standard tuning. However one of my friends also plays a 12string he tunes down to c#and capo's up. He tells me that a 12strings neck can warp from tension. I have also heard this from quite a few guitar tech's.
