The higher(most problematic) or lower you put the bridge it from where it was set at the guitar shop may result in it going out of tune as you climb the neck. A good guitar tech can reset it at whatever height and string guage you wish so it will stay in tune all the way up. When you raise(mostly) or lower the bridge you are actually making the strings longer or shorter and therefore changing the harmonic location at the twelth fret. The exact distance between the nut and the twelth and the twelth and the bridge needs to be identical or you lose your tuning, ie, the harmonic location. Like I said, a good guitar tech can set you up nicely.
